Question on charging higher capacity cells?

On a 48v setup, if you compare a 100Ah cell to a 400Ah, the 1C charge/discharge rate is 100A and 400A respectively. If the solar input going through the SCC is only 1200W, and thus a maximum of around 25A charging, so long as you provide the 3.65v , then are there any downsides to charging the higher capacity cell. Both cells are getting the same 25A, but in the first case, it is equivalent to 0.25C and in the latter it is only 0.06C. Does it matter, since the same energy is being put into the cell at the specified voltage? It was my understanding, that lower C charge rates, increase longevity anyways???
 
@0.25c a full charge would take ~4 hours.

Yeah, but if you were not replacing a full charge, but only the same amount of energy out of the cells daily, then the 4-5 hours of solar energy input would suffice? In either case, you were simply replacing the energy used and the rest of the capacity is for autonomous days without solar input.
So 4 hours at 1200w is the same going into either cell/pack....so using this to limit daily consumption to 5kw, should increase longevity of the 400Ah cells, due to less stress/heat?

Comparing apples with apples, if you compared putting the same 1200w(25A) charge into 4Px100Ah cells and 1x400Ah cell, the charge rate would be the same @ 0.06 C, however, im thinking there would be more resistance on the 4 cell pack due to the connecting bussbars etc. In this example, would the single 400Ah cell be more efficient at taking the charge?

Hypothetically the pack configuration could make a tiny difference.
Without thinking to much about it, I would guess that unless the bussbars or cables are grossly inadequate, compared to the variability of the supply(sunshine) the effect should be insignificant.
